My freind also told me that Legend of Twilight was non canonical..
I also don't understand that well, but I think it was because they messed up the story line a bit? The manga version was a lot better anyways...

1) No. SIGN finished and Sora was left within The World... (did you see SIGN?) Just because it is about Sora, doesn't mean that it takes place within SIGN. (i.e.: DUSK is about Balmung, so that means DUSK takes place within AI Buster

3)As I see it, whichever format/version was created/started on FIRST shall be considered CANNON. Thus: Dusk manga is cannon.

In the meantime, the anime people wanted to adapt it to animation and by the time the manga reached the part where Rena gets lost in that dungeon/castle place, the anime ppl couldn't wait for the manga ppl for more story, so the anime ppl made up their own ending. Thus: both DUSK anime and manga end differently.

but you could fit one into the other, take the part where Rena is lost then found, and but that at the very end of the Manga, but before it ends, and it works.

The manga and the anime can not be intertwined as you have stated. It would make no sense at all. ZJCitrusGraffiti is exactly correct on the whole anime was going along faster than the manga and the anime people got a little impatient and wrote their own ending for the anime. The anime starts out the same as the manga because the anime was supposed to be a more actiony version of the manga that was supposed to end in the same way.

As far as I am concerned for myself I just categorized it under a brand new arc. I don't think there is a way for the manga and the anime to tie in to one and other.
